Takashi Katori is a big fan of online games, and so is his American friend Sarah. However, one of their RPGs goes too far, as their virtual world and the Lezarion robot that Takashi created for the game somehow mix with reality. Takashi is caught, but later the Earth Governement discovers that an evil scientist from the Moon (now a sort of abandoned colony with restricted access) is hacking into virtual worlds and security, so they force Takashi to pilot the Lezarion and, with Sarah's help, fight evil and protect the Earth.

Raised like brother and sister, Kosuke and Natsume have been friends since childhood, but their relationship begins to strain in sixth grade after Kosuke's grandfather Yasutsugu passes away. As the apartment complex drifts in a mysterious sea with Kosuke and the others on board, they band together to try and survive. There are tears and fights, and maybe even reconciliation.

Life has settled down into a calm state for Shido – or at least as calm as he can be when he's juggling the romantic interests of a half-dozen sealed Spirits and one aggressive classmate. Another spatial quake warning sends him out to a ruined amusement park to meet the newest Spirit, the green-haired Natsume, who dresses like a witch and uses magical powers to render AST attackers comically ineffective. Although things go well at first, he inadvertently offends her, and her retribution comes by pretending to be him and trying to ruin his reputation at school. When that effort ultimately gets thwarted by Origami and Tohka, she resorts to a much more involved plan that could result in one of the people around him disappearing.

Then, a sunny, happy-go-lucky girl named Amuro Ninagawa who was transferred from Okinawa joined the club. Her extraordinary underwater speed and unorthodox swimming style (plus her personal habit of nude swimming—a powerful magnet to teenage boys) surprised every club member, especially Okimura, because she reminds him of a mermaid-like creature he saw only once in his early childhood.
