The late 1920s, New York City. After the battle with Nobunaga, the city is restored to peace...until the owner of Little Lip Theater informs Shinjiro, "This time, the leading lady will be...you," and forces Shinjiro, disguised as the actress Petitmint, into the title role of "Cleopatra." The Star Division members set out to persuade a reluctant Shinjiro, beginning a chase across the five boroughs. Meanwhile, a dark-skinned youth and his servant have appeared unexpectedly in the midst of the flourishing city. His eyes, concealing a silent wrath, are fixed upon nothing less than the Statue of Liberty. Now Shinjiro and company must protect this city of hopes and dreams from a new menace while safely raising the curtain on a new show.

Riding the bus one day, Sakura Sakurakōji looks out the window to see people being burned alive with a blue fire as a boy her age remains unharmed and stands over the people. When she goes back to the site the next day, there are no corpses or evidence of any kind of murder, just a small fire. When Sakura goes to class, she discovers the new transfer student is the same boy she saw the day before. Sakura soon learns that he is Rei Ogami, the sixth "Code: Breaker," a special type of assassin with a strange ability and also a member of a secret organization that serves the government.

The story continues to show how she regains these memories of who she was and her mission in the town with the help of a voice that speaks directly to her thoughts via her earring. Her name is Agarta, the Devourer of Dragons, and her mission is to destroy the dragons that plague the consciousness of humans in return for her own long past memories.
