32 years have passed since the initial defeat of the Invaders. A.E.G.I.S is all but dismantled now and has become an underground organiziation consisting of only a few Gate Keepers left to save humanity. One of the members, Ayane Isuzu, is sick of society as a whole, though she continues to defeat the Invaders out of spite for her father. Suddenly, she learns of the revival of Machine General (Kikai Shogun) and Devil Count (Akuma Hakushaku), but a mysterious ghost girl now accompanies them. It is up to Ayane and the remnants of A.E.G.I.S to stop them and save humanity once again.

In 2086, Earth's axis tilted 90 degrees and after three years span, approximately ten billion people died. One million colonists who had moved to the moon prior to the disaster escaped what later became known as "The Great Fall". At the moon, they established the Panhuman World Government (PWG) and organized the recolonization of the world. Seven locations were chosen for cities as starting points for this massive project. To guarantee their authority over the new colonies, the PWG built a highly advanced defense system on the moon called Olympos-System. In 2136, the lunar government perished due to an unknown virus brought to the moon by a meteor, but the automated Olympos-System remained active and has a life span of about 200 years. It is 2190 and some of the Seven Cities wage wars against each other. Two talented military strategists from opposing cities rise to confront each other.

Mediocre college student Yūya Nomoto encounters a mysterious girl named Hitomi. At an abandoned waste facility, Yūya is shocked to see her transform into a beast and battle a lion monster. These strange people are "Brutes," fighters that combine the brains of humans and the fangs of beasts. Hitomi has the strongest fighting instinct, called "Rattle." These "Killing Bites" battles have been the decisive turning points in the Japanese economy since ancient times, and Hitomi is the latest to be swallowed up in the fierce skirmishes.
